The story begins four years after Sean’s first adventure. Now 17, Sean (Josh Hutcherson) receives a coded distress signal he believes is from his long-lost grandfather, Alexander Anderson (Michael Caine).
To bond with his skeptical stepson, Hank Parsons (Dwayne Johnson) helps Sean decipher the code, which reveals that the "Mysterious Island" described by Verne is a real place. The pair travels to Palau and hires a local helicopter pilot, Gabato (Luis Guzmán), and his daughter, Kailani (Vanessa Hudgens), to fly them into a permanent hurricane cell that hides the island.
After crash-landing, they discover a world where biological rules are reversed: small animals are giant, and giant animals are tiny.
