To prevent Steam from overwriting your new save with your old cloud data, you must disable it temporarily.
Open Steam, right-click The Binding of Isaac: Rebirth, and select Properties.
In the General tab, toggle off "Keep game's saves in the Steam Cloud".

Do not use the Steam Cloud folder. Go to:

If you don’t see a "Repentance" folder, look for the standard Binding of Isaac Afterbirth+ folder. The save system is backwards compatible.

Rename your original files to rep_persistentgamedata1_OLD.dat. Do not delete them.
